PCR Efficiency Calculator—E = (10^(-1/slope) - 1) × 100%%

Step-by-Step Examples

Example 1
Perfect efficiency

Slope = -3.32.

  • E = (10^(-1/-3.32) - 1) × 100 = (10^0.301 - 1) × 100
  • = (2.0 - 1) × 100 = 100%
  • Slope of -3.32 means doubling each cycle
✓ E = 100% (perfect doubling)
Example 2
Typical qPCR result

Slope = -3.45.

  • E = (10^(1/3.45) - 1) × 100 = (10^0.290 - 1) × 100
  • = (1.950 - 1) × 100 = 95.0%
  • Within acceptable 90-110% range
✓ E = 95.0% (excellent qPCR efficiency)
Example 3
Poor efficiency

Slope = -4.0.

  • E = (10^(1/4.0) - 1) × 100 = (10^0.25 - 1) × 100
  • = (1.778 - 1) × 100 = 77.8%
  • < 90%: primer redesign, optimize conditions, check template quality
✓ E = 77.8% (poor; troubleshoot primers or conditions

Real-World Applications

Common Mistakes to Avoid

⚠️
Slope must be negative

In qPCR standard curve: Ct decreases as template increases. Slope is always negative.

⚠️
Slope -3.32 = 100% efficiency

Each 10-fold increase in template decreases Ct by 3.32 cycles (doubling per cycle). Key reference value.

⚠️
90-110% is acceptable range

Outside this: relative quantification using 2^-ΔΔCt is unreliable. Must use efficiency-corrected Pfaffl method.

Frequently Asked Questions

What is qPCR efficiency? ▾
The fraction of DNA copies that are actually doubled each PCR cycle. 100% = doubling every cycle. Below 100%: inhibition, poor primers, or degraded template. Above 100%: pipetting error, non-specific amplification.
What slope gives 100% efficiency? ▾
Slope = -log(1+E)/log(10). For E=1.00 (100%): slope = -log(2)/log(10) = -0.301/0.1 = -3.32.
Why is the 2^-ΔΔCt method invalid if efficiency differs between targets? ▾
2^-ΔΔCt assumes both target and reference genes have 100% efficiency. If they differ, the calculation gives incorrect fold-changes. Use Pfaffl method instead.
How do I improve poor PCR efficiency? ▾
Redesign primers (check for secondary structures, GC content 40-60%, Tm 58-62°C), optimize MgCl2 concentration, dilute template to reduce inhibitors, use fresh reagents.
What is a standard curve? ▾
Serial dilutions (typically 5-fold or 10-fold) of known-concentration template plotted as Ct vs log(concentration). Slope and R² determine efficiency and linearity of the assay.
