Why the Method Requires 100% Efficiency

The 2−ΔΔCt method assumes template doubles every cycle. Real reactions rarely do exactly, and the error compounds across every cycle of the ΔΔCt value.

Fold change = 2−ΔΔCt     ΔΔCt = ΔCttreated − ΔCtcontrol
EfficiencyBaseFold change at ΔΔCt = −3
100%2.008.0×
95%1.957.4×
90%1.906.9×
85%1.856.3×

A 10% efficiency shortfall costs about 14% of the apparent fold change at ΔΔCt = −3, and the discrepancy grows with larger ΔΔCt values. Efficiency must be measured from a standard curve, not assumed — slope of −3.32 corresponds to 100%, and acceptable range is roughly −3.1 to −3.6.

When efficiencies differ between target and reference genes, the Pfaffl method should be used instead, since it incorporates each gene's measured efficiency separately.

Reference Gene Selection

The whole method rests on the reference gene being genuinely unchanged by the treatment. The classic housekeeping genes frequently are not. GAPDH is regulated by hypoxia and glucose; beta-actin changes with cell density and cytoskeletal remodelling; 18S rRNA is abundant enough that Ct values fall outside the target's dynamic range.

What Ct Values Mean

Ct is inversely related to starting quantity, and each cycle is a doubling — so a difference of 3.32 cycles is a tenfold difference in template. Ct above roughly 35 approaches single-molecule territory where stochastic sampling dominates and replicates scatter widely; such values should be treated as qualitative at best.

Melt curve analysis is essential with SYBR Green chemistry, since it detects primer dimers and non-specific products that would otherwise be counted as signal.

Worked Examples

Example 1: Target up: Ct_treat=24.5, Cr=20.1, Ct_ctrl=27.2, Cr=20.3
ΔCt_treat=4.4, ΔCt_ctrl=6.9, ΔΔCt=-2.5
Result: Fold=2^2.5=5.66× upregulated
Gene induced 5.66× in treatment
Example 2: Target down: ΔΔCt = +3
Fold = 2^-3 = 0.125
Result: 8× downregulated in treatment
Expression reduced to 12.5% of control
Example 3: Cost of assuming efficiency
ΔΔCt = −3 at 100% versus 90% efficiency
Result: 8.0× versus 6.9×
A 14% overstatement from a 10% efficiency shortfall, and the gap widens with larger ΔΔCt values.
Example 4: What 3.32 cycles means
Two samples differing by 3.32 Ct
Result: Tenfold difference in template
Since each cycle doubles, 23.32 = 10. This is also why a standard curve slope of −3.32 indicates perfect efficiency.

Common Mistakes

⚠️
Assuming 100% amplification efficiency

Real efficiencies are typically 90–105%. Measure from a standard curve; a slope of −3.32 indicates 100%, and use the Pfaffl method when target and reference differ.

⚠️
Using a single unvalidated reference gene

GAPDH and beta-actin are regulated under many conditions. Validate stability per experiment and use the geometric mean of at least two references.

⚠️
Reporting Ct values above 35 quantitatively

At that level stochastic sampling of few template molecules dominates. Replicates scatter widely and the values are qualitative at best.

⚠️
Omitting melt curve analysis with SYBR Green

The dye binds any double-stranded DNA including primer dimers. Without a melt curve, non-specific product is counted as signal.

Frequently Asked Questions

Why use reference gene?
Reference gene (housekeeping gene) corrects for differences in RNA input and cDNA synthesis. Must be: stable across conditions, similar expression level to target. GAPDH, ACTB, B2M, HPRT1 are common. Validate reference gene stability.
Efficiency correction?
If PCR efficiency E ≠ 100%: fold = E_target^(-ΔCt_target) / E_ref^(-ΔCt_ref). Measure efficiency from standard curve slope: E = 10^(-1/slope) - 1. Ideal: slope=-3.32, E=100%. Use pfaffl method or LinRegPCR for efficiency-corrected quantification.
Why does the method assume base 2?
Because perfect PCR doubles template each cycle. Real efficiencies are lower, so the base should be 1 plus the measured efficiency, or use the Pfaffl method.
How do I choose a reference gene?
Validate stability under your specific conditions. GAPDH and beta-actin are frequently regulated, so use the geometric mean of two or more validated references.
What Ct values are reliable?
Below about 35. Above that, few template molecules remain and stochastic sampling causes wide replicate scatter.
Why is a melt curve necessary with SYBR Green?
The dye binds any double-stranded DNA, including primer dimers and non-specific products. The melt curve confirms a single specific product.
