Why Induced Rate Matters More Than Raw Percentage

Cultures always show some background apoptosis from handling, confluence and normal turnover. Reporting the treated percentage alone conflates drug effect with that baseline.

Induced apoptosis = treated % − control %     Fold change = treated / control

Both are worth reporting. A rise from 2% to 12% and one from 30% to 40% are both 10 percentage points induced, but the first is a sixfold change against a healthy baseline while the second suggests a culture already under stress.

Distinguishing Apoptosis from Necrosis

FeatureApoptosisNecrosis
MembraneIntact until lateRuptures early
EnergyATP-dependentPassive
ContentsPackaged in vesiclesSpill out
InflammationNoneYes
Annexin VPositivePositive (late)
Propidium iodideNegative earlyPositive

The annexin V and propidium iodide combination is standard precisely because it separates these. Annexin V binds phosphatidylserine, which flips to the outer membrane leaflet early in apoptosis; PI enters only once the membrane fails. So annexin-positive with PI-negative is early apoptosis, and both positive is late apoptosis or necrosis.

Timing and the Two Pathways

Apoptotic cells are cleared quickly, so a single time point can miss the peak entirely. A time course is necessary — measuring at 24 hours may show nothing if the wave occurred at 8.

PathwayTriggerInitiator caspase
IntrinsicDNA damage, stress, mitochondrialCaspase-9
ExtrinsicDeath receptor ligation (Fas, TNF)Caspase-8

Both converge on the executioner caspases 3 and 7, which is why caspase-3/7 activity is the usual readout. Distinguishing which pathway was engaged requires measuring caspase-8 or caspase-9 specifically.

Worked Examples

Example 1: Drug treatment: 35% vs 5% control
Induced=30%, fold=7×
Result: Strong pro-apoptotic drug effect
Typical for effective chemotherapy agents
Example 2: Caspase 3/7: 850 vs 120 RFU/min
Fold activation=7.1×
Result: Executioner caspase activation confirmed
Caspase cleavage = committed to apoptosis
Example 3: Why fold change and difference both matter
2%→12% versus 30%→40%
Result: Both 10 points induced, but 6× versus 1.3×
The first indicates a strong effect on a healthy culture; the second suggests the baseline was already stressed, which complicates interpretation.
Example 4: Reading annexin V and PI
Annexin positive, PI negative
Result: Early apoptosis
Phosphatidylserine has flipped but the membrane is intact. Once PI enters, the cell is in late apoptosis or has become necrotic.

Common Mistakes

⚠️
Reporting treated percentage without control

Background apoptosis varies with confluence and handling. Only the induced difference against a matched control reflects drug effect.

⚠️
Measuring at a single time point

Apoptotic cells are cleared rapidly, so the peak can be missed entirely. A time course is needed to characterise the response.

⚠️
Confusing late apoptosis with necrosis

Both are annexin V and PI double positive. Only early time points, where cells are annexin-positive and PI-negative, cleanly identify apoptosis.

⚠️
Using caspase-3/7 to identify the pathway

Both intrinsic and extrinsic pathways converge on the executioner caspases. Caspase-8 or caspase-9 measurement is needed to distinguish them.

Frequently Asked Questions

Apoptosis markers?
Early: Annexin V+ (PS flip), caspase-3/7 activation. Late: PI+, TUNEL+, DNA laddering. Necrosis: PI+ but Annexin V-. Western blot: cleaved PARP, cleaved caspase-3. Morphology: cell shrinkage, membrane blebbing, nuclear condensation.
Intrinsic vs extrinsic?
Intrinsic (mitochondrial): cytochrome c release → apoptosome → caspase-9 → caspase-3. DNA damage, oxidative stress. Extrinsic (death receptor): FasL/TNF → caspase-8 → caspase-3. Both converge at executioner caspase-3/7.
Why subtract the control?
Cultures always show background apoptosis from handling and confluence. Only the induced difference reflects the treatment effect.
How do I distinguish apoptosis from necrosis?
Annexin V with propidium iodide. Annexin-positive and PI-negative indicates early apoptosis; both positive means late apoptosis or necrosis.
Why is a time course necessary?
Apoptotic cells are cleared quickly, so a single measurement can miss the peak entirely. The wave may occur hours before a chosen endpoint.
What is the difference between intrinsic and extrinsic pathways?
Intrinsic responds to internal stress via mitochondria and caspase-9; extrinsic responds to death receptor ligation via caspase-8. Both converge on caspases 3 and 7.
